I did not find a way to wake them up. I think at the moment knocking out then getting a conversation works with just a few NPCs. If you examine them the “knocked out” status it says it will clear on a long rest. It seems though the game treats the majority of characters you knock out as dead.One of the achievements is "Ceremorphosis" which means you can fully transform into a mindflayer. I would guess it is a bad ending. But they wouldn't put a whole skill tree in if we were punished for using it. My guess is you could use the powers in game but at some point remove the tadpole.
